Here’s a pretty good article talking about both sides of the ‘deep squat’ debate that’s worth a read, especially as a counterpoint to my post on the subject.
The one thing he doesn’t bring up that I believe is highly pertinent to the discussion is the fact that you can and must use greater weights on partial squats to get the same training stimulus to the quads, which results in higher overall forces on all of the connective tissue and bone structures.
